Why are certain Neo Geo CD games, for example Magician Lord, significantly more expensive than their AES counterparts?
I always thought that any AES game is going to be worth more?

Supply and demand.
ML on the AES was originally bundled with the AES, and is therefore a relatively more common cart. The NGCD was not released until 1994, by which time ML was c5 years old, and as such there was a much smaller demand for it by NGCD owners, and hence fewer copies made. I picked up my NGCD copy for £57 fairly recently - I have seen the AES cart go for more.
ML is one of a number of games that I consider to be superior on the NGCD due to i) superior sound ii) additional introduction iii) no loading times once past the initial title load.
For me the NGCD is a great companion to the NGX as it offers original boxes and artwork. However, as and when you get fed up with the loading times you can switch back to the NGX.
